After a goalless first-half, Elis Bakaj put the Eagles ahead only a minute after the interval.
Minutes later Italy-based striker Erjon Bogdani netted from the penalty spot to make it 2-0 after Emiljano Vila had been brought down in the penalty area.
Qatar responded through Yusuf Ahmed on 53 minutes but it turned out to be mere consolation.
Al Annabi's next match in preparation for their World Cup qualifiers is against Palestine in Doha on May 28.
